Nature Inspired Algorithms To Solve DNA Fragment Assembly Problem: A Survey

ABSTRACT
Evolutionary search algorithms are becoming an essential advantage in the algorithmic toolbox for solving multi-dimensional optimization problems in a wide range of bioinformatics problems such as Genome fragment assembly which is a NP-hard problem. In computational biology, one of the most challenging problems is to reconstruct the original DNA sequence from a huge number of fragments, each one being numerous hundred base-pairs (bps) long. Recently it has become common for the researchers to apply the heuristic search algorithms to solve these kinds of complex problems with the help of combinatorial optimization. A genetic algorithm, the most well-known and representative evolutionary search technique has been the subject of the major part of such applications. Despite the fact that there have been different methods available in the literature, researchers are still facing difficulties in choosing the best method that could solve these problems efficiently and effectively. This paper aims to analyses the existing algorithms, evaluate them, point out the faults of these works and specify the emerging trend.

Method FCMSPimpute for Estimation of MissingValues in Microarray Data

ABSTRACT
Gene expression microarray experiments produce datasets with numerous missing expression value, which can significantly affect the performance of statistical and machine learning algorithms. In this paper, we proposed a novel method based on the fuzzy clustering and the shortest path algorithm for measuring the semantic similarity on GO to estimate missing value to microarray gene expression. In this proposed method, missing values are imputed with values generated from cluster centers. Genes similarity in clustering process resolute based on both the GO structure information and ,s property. We have applied the proposed method on two datasets with different percentages of missing values. The experimental results indicate that proposed method provides a higher accuracy of missing value estimation because the semantic similarity obtained by sp algorithm better correlates with the expression similarity than other node-based methods.

OUTPUT REGULATION OF SPROTT-I CHAOTICSYSTEM BY STATE FEEDBACK CONTROL

ABSTRACT
This paper solves the output regulation problem of Sprott-I chaotic system, which is one of the classical chaotic systems discovered by J.C. Sprott (1994). Explicitly, for the constant tracking problem, new state feedback control laws have been derived for regulating the output of the Sprott-I chaotic system. Our controller design has been carried out using the regulator equations of C.I. Byrnes and A. Isidori (1990). The output regulation of the Sprott-I chaotic system has important applications in many areas of Science and Engineering. Numerical simulations are shown to illustrate the effectiveness of the control schemes proposed in this paper for the output regulation of the Sprott-I chaotic system.

ABSTRACT
The gait signature is extracted directly from the evidence gathering process. This is possible by using a Fourier series to describe the motion of the upper leg and apply temporal evidence gathering techniques to extract the moving model from a sequence of images. The improved classification capability of the phase-weighted magnitude information is verified using statistical analysis of the separation of clusters in the feature space. Furthermore, the technique is shown to be able to handle high levels of occlusion, which is of especial importance in gait as the human body is self-occluding. As such, a new technique has been developed to automatically extract and describe a moving articulated shape, the human leg, and shown its potential in gait as a biometric.

Optimal High-Quality Plasmid Extraction From Escherichia Coli Bacteria using TB Medium

ABSTRACT
Plasmid DNA extraction is a fundamental technique in molecular biology and biomedicine. While traditional methods based on Luria–Bertani (LB) medium are sufficient for routine laboratory applications, many advanced downstream uses—such as transfection, gene therapy, and DNA vaccination—require large quantities of plasmid DNA with high purity and structural integrity. In this study, we systematically evaluated Terrific Broth (TB) as an alternative culture medium to enhance plasmid yield and quality in Escherichia coli. Cultures grown in TB achieved significantly higher cell densities and produced markedly increased plasmid yields compared with LB-grown cultures. Agarose gel electrophoresis confirmed that plasmid DNA extracted from TB cultures was predominantly in the supercoiled form with minimal degradation. Furthermore, several practical protocol modifications— including direct inoculation from frozen stocks, controlled freezing–thawing of bacterial pellets, and optimized elution strategies—reduced processing time and overall cost while improving yield. Collectively, these results demonstrate that TB medium is a robust and efficient platform for producing high-quality plasmid DNA suitable for demanding molecular and biomedical applications.

Docking Studies on HIV Integrase InhibitorsBased On Potential Ligand Binding Sites

Abstract
HIV integrase is a 32 kDa protein produced from the C-terminal portion of the Pol gene product, and is an attractive target for new anti-HIV drugs. Integrase is an enzyme produced by a retrovirus (such as HIV) that enables its genetic material to be integrated into the DNA of the infected cell. Raltegravir and Elvitegravir are two important drugs against integrase.

Abstract
A geo-ontology can be built around a Geographic Information System (GIS) and enriched with a firstorder logic language under the closed-world assumption (CWA). This extended system provides knowledge representation formalisms that are aimed to describe general conceptual information. They can also be used in the construction of the knowledge base of a reasoning tool. In this paper an environment is defined where a geo-ontology offers possibilities with a system that allows users to represent and reason about some aspects of the real world. With respect to the added intelligence; knowledge is preserved and enhanced. Knowledge enhancement is performed under the CWA in a subset of the first-order logic language. A geo-reasoning task is undertaken so that a GIS and a geo-ontology are integrated in what can correspond to a natural language processing system. The framework is implemented to demonstrate geo-ontology’s ability to enhance knowledge in malaria control domain.

People authentication based on fingerprint is one of the most important people authentication techniques which it used biology specifications. The main purpose of this paper is discussing on minutiae-based extraction methods for fingerprints comparison and presenting a new pattern matching algorithm in this area; of course, this algorithm also has been presented based on comparing fingerprint features (especially minutiae points).
